Undigested fats rancidify in the stomach and weaken the mucosal lining of the stomach.  Once that mucosal lining is damaged or weakened, undigested fats and proteins pass through the damaged lining in inappropriately large sizes.  This in turn, overruns the immune system. 
 
These nourishing undigested fats and proteins are now assaulting the immune system.  This is called Leaky Gut Syndrome, as the damaged gut lining allows fats and proteins that are not fully digested to leave the stomach through the damaged mucosal lining and into your body.  The immune system views the undigested fats and proteins as one more assault that needs to be fought.

The most common proteins causing this in Hashimotos?  Gluten and Casein.  Therefore, many people with Hashimotos see their antibody numbers go down when removing dairy and gluten from their diets.

Healing Leaky Gut and avoiding food sensitivities while doing that, can be very helpful in reducing antibodies, absorbing nutrients, and having more energy!  The goal in food sensitivities is healing the gut enough to be able to ADD those foods back in again.  The exception to this is those that carry the genes for Celiac, I would NOT suggest adding gluten back in at all.  There is too much risk of turning on that gene with Leaky Gut.
